The following timeline is based on the Grant Morrison JLA issues, including the WildCATS/JLA crossover, and the DC One Million Crossover. I've also included future details from recent time travel series such as Chronos and Mark Waid's future Flashes.
THE PRESENT DAY

THE NEXT ONE THOUSAND YEARS
The Shade suffering from a "Shadow Canser" retreates into his Shadow Void, eventually his uncontrolled shadows would form the Dark Colossus. [STARMAN #50] The Super-Pets vanish. (DC ONE MILLION 80-PAGE GIANT #1M) A cure for people allegoric to cats is discovered. [CHRONOS #1M]
Control of populations via the use of intelligent cloud survellance systems is possible. [JLA/WILDCATS #1]
The Ape Migrations. Solovar III leads the sentient simians and non-human apes of Earth on a migrations away humanity. They finally settle and colonise their own galaxy called the Gorilla Galaxy. The Superman of this era and the JLA (including a Green Lantern and the Martian Manhunter) fight Solaris. [SUPERMAN THE MAN OF TOMORROW #1M]
The Professor Zoom, becomes the Reverse Flash after a trip to the twentieth century. THE NEXT TEN THOUSAND YEARS
THE NEXT ONE HUNDRED THOUSAND YEARS
The Legion of Excutive Familiars admits Googal after he helps defeat the Blackhole Liberation Front.
Darkseid transforms Mars into a new version of Apokolips, the Manhunter responds by leading the under ground. When the two finally clash in open combat the Manhunter throw them both into the heart of the Source. Darkseid never returns but J'onn is reborn as Mars itself. He becomes the ground, the people and the culture. In time this would mean that after generations human families that live on Mars begin to show Martian characteristics. [MARTIAN MANHUNTER #1M] Solaris forms the Pancosmic Justice Jihad to strike pre-emptively against worlds considered a threat. His influence continues to grow. A series of sub groups are also set up including the Legion of Executive Familiars. [SUPERMAN THE MAN OF TOMORROW #1M] With the boost in popularity of the Superman Dynasty the xenophobia of the PPJ gives way to the rise of the Justice Legion. This causes Solaris to be relegated as "merely" a second source of energy for the system. The Justice Legion finally tackle Lobo and strip him of his weapons and bike. [LOBO #1M] THE 853RD CENTURY
Hourman III comes on-line. [HOURMAN #1 - he is two years old in 85,271 AD] The JLA arrive and Solaris' manipulations of the Macronet casts them as Bizarro duplicates. [DC 1M #1]
The combined JLA and Justice Legions battle Solaris and eventually destroy him once and for all with the help of the newly emerged Superman Prime. [DC 1M #4]
Hourman recreates New Krypton using his time power and Lois Lane is resurrected from the DNA sample in Solaris. Hourman later returns to the 20th century to explore humanity.[DC 1M #4]
Atom M* and Owlwoman M* join the Justice Legion A.

Thom Kallor, Starboy of the Legion of Superheroes, travels back in time to take up the mantle of Starman VIII under the assumed name of Danny Blaine. late 21st century Superman Prime leaves Earth for the far reaches of time and space, he is succeeded by Superman Secondus. The Superman Dynasty are the descendant of Superman Secondus, but he is not necessarily portrayed as the descendant of Superman Prime. [SUPERMAN THE MAN OF TOMORROW #1M]
2113 AD Hayden Glass, the shape changing JLA serieal killer, is apprehended by Chronos II. Chronos then enlists the aid of Baron Winters to reach Chronopolis. [CHRONOS #7] 22nd century 2231 AD Max Mercury is to late to save a Flash of this era from the hands of Cobalt Blue and whitnesses the genesis of Sela Allen as the next Flash. [FLASH #146] 2452 AD The second Khund Invasion is defeated by the United Planet Allianace. Much of the Eastern Seaboard is devistated including Metropolis. There has not been a Superman on Earth for over a century. [CHRONOS #8] 25th century 2645 AD John Fox becomes the Flash after a jaunt through the time stream. [FLASH SPECIAL #1] 2764 AD Jesse Quick teams up with the Flash, Jace Allen against, Cobolt Blue. [FLASH #145] 28th century Normal infantry are replaced by Macrosuits, gaint battledroids/suits the size of city blocks. [JLA/WILDCATS #1] 29th century Early in this century the Legion of Superheroes and the JLA battle a hoard of sentient comets unleashed by Solaris. [SUPERMAN THE MAN OF TOMORROW #1M] 2998 AD A time lost Starman VII (Jack Knight) joins forces with Starboy of the LSH to battle Dark Colossus. 40th century Mitch Shelly uses bimolecular flux against Vandal Savage in one of their many battles. [RESURRECTION MAN #1M] 41st century Epoch the Lord of Time steals Battlesuit technology. [JLA/WILDCATS #1] 4,070 AD Due to the Superman 1M's efforts in 10 AS to reach 85,271AD Vera Nite becomes Doctor Mid-Nite M* thirty seconds later than she should. [DC 1M #1, SUPERMAN THE MAN OF TOMORROW #1M] 68th century The ultimate weapon of this century is the Omega Attractor - a self evolving computer / doomsday device - as stolen by Epoch. [JLA/WILDCATS #1] 98th century The Gothic Imperium of Neo-Pangea uses Gargoyle troops. [JLA/WILDCATS #1] 100th century Steelman of the New Centurions dons the Steel armour originally worn by John Henry Irons. [JLA #1M] 11,021 AD A Chronovore attacks Hong Kong where Ambush Bug owns a bar. Chronos II chooses the temporal chaos as a site of a trap for Scourge, the current ruler of Warworld, by capturing him in a time loop using a fake pair of John Fox's time gauntlets. [CHRONOS #1M]
130th century The Martian Manhunter encounters the Swarm in deep space. He engages them in combat in the hope that he can slow them long enough for Humanity to evolve to the level where they can defeat them. [MARTIAN MANHUNTER #1M] 118th century Lancelot Grail, the Cosmic Knight, becomes the last wearer of the ancient armour originally worn by John Henry Irons. [JLA #1M] 250th century The final battle between the Bizarro Hoards and the Human Race. [SUPERMAN THE MAN OF TOMORROW #1M] Bizarros would remain a persecuted minority section in society eventually leading to a Bizarro Pride Movement. [CHRONOS #1M] 251st century The remains of the original Krypto are cloned to create a new legacy.
322nd century An historic alliance between the Superman and Luthor Dynasties is initiated. [ACTION COMICS #1M] 330th century The Swarm and the Martian Manhunter reaches Earth. He serves as the chief tactician in the battle and eventually the good guys win. The Manhunter returns to Mars to heal himself. [MARTIAN MANHUNTER #1M]
505th century The 505th century Superman gives his life to reverse Solaris programming. [DC 1M #1] The reprogrammed Solaris joins the Justice League of the Atom. [SUPERMAN THE MAN OF TOMORROW #1M]
50,340 AD The Temporal effect of Superman 1M's attempts to each the future from 10AS are felt. [DC1M #4] 60,001 AD The Temporal effect of Superman 1M's attempts to each the future from 10AS are felt. [DC1M #4] 67,000 AD Core collapse is induced in Solaris' core turning him into Neutron Star Solaris and destroying the Khund star. [DC1M #4] 70,001 AD Superman Prime returns from adventures on the edge of Space and Time and takes up residence in the Sun. [DC 1M #1]. Superman Primes return is hailed with hero worship approaching a religion. He forges a Covent with the Superman Dynasty that if they remain loyal to Earth he will grant them unlimited power channelled through him to use in their quest. He then retreats into the Sun. 77,770 AD The Temporal effect of Superman 1M's attempts to each the future from 10AS are felt. [DC1M #4] 800th century After millennia wandering the stars in a space arc built by Hermes the Amazons return to the Solar System and colonise Venus. [DC 1M #1] 801st century Starwoman uses a singularity to vanquish Solaris for a thousand years. The same trick would be used by the Starman M* of the 853rd century to defeat the newly created Solaris in the 20th century. [DC 1M #3] 84, 271 AD Superboy, Cris Kend, is summoned by Justice Legion L of 85,271 AD to defend the United Planet Cluster. He is one of the greatest Superboy's ever and at one stage even held the Earth together with his telekinesis. [LEGIONNAIRES #1M]
852nd century The Great-grandfather of Farris Knight discovers the Quarvat while being attacked by Klinesiders (space pirates) and becomes the first Starman in three thousand years. [STARMAN #1M] 84,471 AD The penultimate time that Mitch Shelly faces Vandal Savage before they both die. [RESURRECTION MAN #1M].
85,245 AD The Laughing Virus sends the guards and wardens of Pluto insane. A young boy is so traumatised by the slaughter that follows he vows to become the Batman M*. [SHADOW OF THE BAT #1M] 85,265 AD A time travelling John Fox encounters the Justice Legion. [DC 1M #1] 85,266AD John Fox becomes a member of the Justice Legion (he's been a member for five years as off DC 1M #1) [DC 1M #1] 85,267AD Batman M* and Superman M* become the team of the System's Finest for the first time to defeat the combined Superman and Batman Revenge Squads. [DC 1M 80-PAGE GIANT #1M] 85,269 AD Chronos II steals John Fox's time gauntlets as he stands in for this era Superman (who is negotiating an accord between the houses of Mirth and Devastation in the 5th Dimension) in Metropolis.
